Kansas City won the shootout 3-2 after the teams finished overtime 1-1.
Sporting converted three of five attempts, while Seattle missed its last three.
Eddie Johnson's shot over the bar on Seattle's last attempt sealed Kansas City's first Cup title since the then-Wizards won it in 2004.
Kei Kamara opened the scoring for Kansas City with a penalty in the 84th minute after Zach Scott was called for handball. Scott redeemed himself in the 86th by equalising with a header from Mauro Rosales' free kick.
Seattle's Patrick Ianni was sent off in the 119th minute but there wasn't time for Sporting to exploit that advantage.
