The KNVB confirmed the sanction was for a repeat offence of Twente being unable to conform to regulations, having previously been given a warning.
The club later said it will not appeal the points deduction, which leaves t in ninth place in the table after a 1-1 home draw against NAC Breda.
Twente coach Alfred Schreuder told the club's official website: "We know that we are going through a tough financial time with the club, but it is very annoying to be confronted with it in this way.
"The players are informed about the situation. We have to accept it and continue to fight as a team. We owe it to ourselves, and certainly to the supporters."
Twente is next in league action when it takes on Willem II at Koning Willem II Stadion on Saturday (AEDT).
